Missing bonds?

When I load in a different molecule (other than the DNA), I only see a small number of bonds. Is that a problem with the parsing, the rendering, or the files?

There still seem to be problems with updates in the App Store. It did show me an update for Molecules (and a few other apps) on Saturday, and also downloaded them, but when I look at the info for the program, it still says 1.0. It seems that this version of 2.0 was a bit rushed (I've had quite a few crashes with applications), so hopefully we'll see a working 2.1 or so soon ...

Yeah, something's not right there. I'm supposed to get an email notifying me when an update has passed testing, and I haven't seen one yet.
I don't know that it's the 2.0 update at fault here. My money would be on the App Store backend having problems. While overall it's an amazing and unique service, you can see artifacts of the process of shoehorning applications into iTunes (example: calling reviewers "listeners"). I have confidence that these issues will get worked out (it's only been a couple days since the launch).
Sorry about that. It's a problem with the parsing. The 1.0 version that's currently available in the App Store doesn't have complete lookup tables for all common residues.
I had submitted a 1.0.1 update that fixes this and should render almost all molecules properly, but it's sitting in the review queue at Apple, awaiting approval. They're probably overloaded right now, but it should be out sometime in the next couple of days.
Again, I apologize. I got a little tight to the deadline and had to send them something without a little bit of the functionality.
