In the top right of the application you press the "Molecules" button. Here you'll see a list of the pre-installed molecules. All you have to do is press the + sign, and type in the name of the molecule you're looking for. PubChem holds smaller more basic stuff (like water or caffeine), while the Protein Data Bank is for larger macromolecules like DNA and the like.
